I purchased Morpheus Photo Morpher some time ago, then recently purchased the Animation Suite. Since the two run as separate programs, am I correct in assuming that I can upgrade the stand-alone version of Morpher to Professional without having to upgrade the entire suite?

That is correct. However, you may be able to combine your discounts and upgrade even more for a lower price. Contact support@morpheussoftware.net and include all of your relevant order numbers or activation codes.
